Среди его работ часовня Преображения Господня (памятник ликвидаторам Чернобыльской АЭС), концепция парка «Околица», где проходит международный Праздник Топора, множество храмов и часовен. Особый вклад Сергея Худякова отмечен Патриаршей грамотой за реконструкцию Богородице-Алексиевского мужского монастыря.
Сейчас Сергей Юрьевич возглавляет региональное отделение Союза архитекторов России и является доцентом в родном архитектурно-строительном университете.
