31 октября 1937 года протоиерей Матфей Алоин был арестован сотрудниками НКВД и заключен в Коломенскую тюрьму. Вскоре отец Матфей был переведен в Таганскую тюрьму в Москве. Здесь священника 13 ноября допросили ещё раз. 14 ноября 1937 года тройка НКВД по Московской области приговорила отца Матфея к расстрелу за "антисоветскую агитацию, участие в к/р церковно-монашеской группе в с. Мячково". 25 ноября 1937 года был расстрелян на полигоне Бутово под Москвой и погребен в безвестной общей могиле.
